Punjab FC took an early lead in the third minute when Alfred Planas Moya scored with a shot from outside the box after receiving a pass from Konsam Sanathoi Singh.
Mohun Bagan responded in the 18th minute through Lee Erwin, who scored with a left-footed shot into the bottom corner to level the scores.
The hosts took the lead three minutes before half-time when Dejan Dražić scored from a 25-yard right-footed effort that took a deflection off Bijoy Varghese.
The victory moved Mohun Bagan temporarily to the top of the table with nine points from four matches, while Punjab FC remained fourth with seven points from four matches.
The defeat ended the unbeaten start to the season for Punjab FC.
